Mindboggle software is under development, and is offered "as is" without guarantees or liabilities, and may be freely distributed under the GNU General Public License.
Input and output image files are in Analyze .img/.hdr format in radiological orientation. Default preprocessing software for brain extraction (BET), linear registration (FLIRT), tissue class segmentation (FAST), and erosion (avwmaths) may be obtained from Oxford University's FMRIB Software Library (be sure to set FSLOUTPUTTYPE to ANALYZE in fsl's etc/fslconf/fsl.sh file). Also, when using FSL v4.0, in the mindboggle.m file, use a text editor to change instances of "avwmaths" to "fslmaths" and change the following line:
f_cmd3 = [fsl_path 'bin/avwmaths ' file_to_skel ' -mult ' output_erode ' ' file_to_skel ';' ];
to:
f_cmd3 = [fsl_path 'bin/fslmaths ' file_to_skel ' -mul ' output_erode ' ' file_to_skel ';' ];
